No problem at all, it's normal. The AE1 has shutter priority automatic exposure, i.e. it sets the aperture automatically depending on the light conditions and the shutter speed selected. Changing the aperture on the lens won't affect the meter.
Also, to use the AE mode you have to set the aperture dial to the green A marking. When selecting an aperture manually the meter won't operate correctly. It IS possible to use the AE1 camera in a fully manual mode (i.e. with setting the aperture manually), you should refer to the manual (don't know whether there is an online version).
