While flying you shouldn't have to worry about focusing your camera. Just switch to manual-focus (infinity), because just about anything that you are going to shoot will be at infinity. Even flying in formation, the aircraft nearest will (hopefully) be far enough away for infinity focusing. Shooting through a canopy shouldn't be any different than shooting through a cars window. You might pick up reflections or distortions from the glass. If you use auto-focus, the camera will focus on objects nearest to you including a spot that might be on your canopy. The current auto-focus SLRs on the market are much smarter than past models. Make sure to read your manual for tips on how to avoid out of focus shots.
